My transmission cooler line has some rust on it but doesn't look horrible. I don't want to replace it right now since it's working fine. The clips are rusting too. Would it help any to spray some paint over the rust. I'm afraid to sand/scrape the rust off.

If you are afraid to remove the rust, then you should replace the lines. If the rust is that bad, you will sooner or later lose all of your tranmission fluid AT THE WORST POSSIBLE TIME.

Better to replace the lines now than to be 100 miles from the nearest phone when they blow. That would ruin your day, your week, and probably your month.
